I have a ?95 GS-R with the JRSC. I have an aftermarket crank pulley on the car and from what I was told from Jackson Racing, the pulley is not recommended due to the fact that it will probably slow down the charger since the pulley is smaller and will not spin the charger as fast leaving me with only about 4 psi however, the shop that did the install says I shouldn't have a problem since the pulley is the same size only lighter. Who should I believe? What do you think? Do you recommend the Boost Upgrade Kit to solve this problem? I was considering the kit anyway.

Get the measurements of each and if the aftermarket pulley is smaller, you have less boost. You could also pull them off
and compare them. Did you have to use asmaller belt when you went to the aftermarket pulley - that would mean a smaller pulley and less boost.
The upgrade pulley will definitely give you more boost. Most here will recommend you not go with the JR boost upgrade, primarily related to fuel delivery adequacy concerns.
I've been running the JR upgrade for several months so far with only the BTC, colder plugs and upgraded fuel pump (no cooler thermostat).
Do some research, it'll answer most of your questions.
